fix(migrate): address findings from the pre-release smoke test - #604
These are the fixes from the final smoke test of clerk migrate before GA. The worst one: when Clerk refused a user's extra email or phone after creating the user, the import still reported a clean success, and only users.ndjson said otherwise. Everything here stays behind CLERK_EXPERIMENTAL=migrate. #594 stays a pure flag flip.
Changes
Refused identifiers are warnings now. When Clerk refuses an extra or unverified email or phone after the user exists, the summary lists the user under "Imported without an email or phone Clerk refused", by kind and Clerk's reason. --json adds it to result.warnings, the user's line records refused, and runs <id> shows a Warnings section with the users, plus warnings and importedWithout in --json. runs <id> also warns about users imported without their first phone (phoneRefused on the line), and drops all of it once the run is undone in full. The user still counts as imported.
Attaches that fail for reasons outside the identifier stay pending. A 401, a 403 other than unsupported_country_code or not_allowed_access, or a 429 that outlasts its retries leaves the attach pending for a re-run, with a "Not added yet" note saying why. A continue replaces that note rather than repeating it, and runs <id> lists these users (leftToAttach). An attach Clerk calls taken (form_identifier_exists) looks the user up with GET /v1/users/{user_id}. When the user already holds the identifier (phones compared in E.164), it counts as attached.
Run lines keep what a continue needs. A created user with nothing to attach writes one line, which carries its notes. A create retried without a refused phone puts phoneRefused on its creating line, so a continue that adopts the user keeps the warning. A lone reserved phone that retry already counts as refused isn't also left pending.
A rejected key says so, and where it came from. A 401 from GET /v1/instance now stops import, undo and export clerk with "Clerk rejected the secret key from (401)", Clerk's message, and a next step. Before, it fell back to a stand-in instance and, when the file had been imported before, said Clerk "did not confirm which instance" and suggested --new-run. A run undone in full also no longer blocks a stand-in import.
No more HTML in error breakdowns. A gateway's HTML error page reads as "Clerk returned HTTP 500 with no error details" in import, undo, and runs.
A refused dry run says so. It gives the real refusal's advice and next steps, in agent mode too, including the earlier run's undo or continue when one created some of the rejected users. The --allow-partial step is left out when every user is rejected. --json adds refused: true, advice and steps, and the real refusal's --json now carries advice and steps as well.
The APP_ID placeholder is explained. Fix commands built from a key still read --app APP_ID, since a key names no app, but the checks now say to fill it in from clerk apps list. --json adds checks.placeholders.
--json carries the summary's notes.result.notes has what the human summary adds to Clerk's messages, like the development-instance user limit, so agents see the same guidance.
I re-ran the refused identifiers, the mistyped key, the refused dry run, and the placeholder on real dev instances with a build of this branch, plus a 30-user Supabase round trip (30/30 passwords verified, all undone). A live probe confirmed Clerk answers form_identifier_exists when re-adding an email the user already holds. The HTML page needs a transient Clerk 500 and the --json notes a race on the user limit, so those two have unit tests only, as do the review follow-ups since.
Not Planned
A nonzero exit when the only gap is a pending attach. An attach with no answer already exits 0 on main, with "Identifiers left to attach" and the continue command. Changing that is a contract call for its own PR.
- Report users created without an extra or unverified email or phone Clerk
refused once the user existed: the summary lists them, `--json` adds them to
`result.warnings`, the user's line records `refused`, and `runs <id>` shows
them under warnings. Before, only users.ndjson said so.
- A secret key Clerk refuses (401) stops the import with Clerk's error, rather
than a stand-in instance that sent the run checks off course. A run undone in
full no longer blocks a stand-in import with "did not confirm which instance".
- Replace a gateway's HTML error page with "Clerk returned HTTP <status> with
no error details" in import, undo and runs breakdowns.
- A refused dry run says so after the checks, with the --allow-partial command
(`refused: true` in --json).
- Explain the APP_ID placeholder in fix commands (`checks.placeholders` in
--json).
- `--json` carries the notes the human summary adds to Clerk's messages, such
as the development-instance user limit (`result.notes`).

The migration command now records confirmed identifier refusals separately from pending attachments. It preserves refusal reasons across retries and continuations, and reports them in import summaries and run details. Check output explains the APP_ID placeholder, while dry-run output reports rejected users and next steps. The command also changes handling for invalid-key responses, HTML error pages, and fully undone runs. Tests, documentation, and a patch changeset cover these changes.
clerk/cli#515: Adds run continuation and pending identifier attachments, which connect to the updated refusal and continuation outcomes.
clerk/cli#531: Adds reserved or unverified identifier creation and reservation state across runs, related to the refusal tracking in this change.
clerk/cli#552: Defines user-limit information that this change reports in migration results.

A gateway error can misleadingly blame the secret key, and migration warnings can expose contact details instead of grouping equivalent refusals. The test table also needs correction before typecheck can be relied on. These are bounded issues to address before merging.

A 401 says the key stopped working, and an exhausted 429 says nothing about
the email or phone, so neither is recorded as `refused` or warned about. Also
lists `refused` among the users.ndjson fields, splits the `runs <id>` README
sentence, and rewrites the changeset in short sentences.

A 401 or a 429 that outlasted its retries says nothing about the email or

Before, the import with a refused extra email reported a clean success with no warning. After, it lists the user under "Imported without an email or phone Clerk refused" with Clerk's reason, --json adds it to warnings, and the user's line records refused. The user still counts as imported.

A 403 can mean the key isn't permitted, which says nothing about the email or
phone, so the attach stays pending for a re-run. A country Clerk doesn't
support (`unsupported_country_code`) is still a refusal of the phone.

…ed dry run to the real one
A first phone Clerk refused on the create now lands on the user's line as
`phoneRefused`, so `runs <id>` warns about it the way the import summary
does. A refused dry run now gives the real refusal's advice and next steps,
including the earlier run's undo or continue. The README also says which
attach errors stay pending.
Co-Authored-By: Claude Opus 5.5 <noreply@anthropic.com>
- An attach Clerk answers `form_identifier_exists` looks the user up first:
when the user already holds it, an earlier attach with no answer landed,
so it counts as attached, not refused. A failed lookup leaves it pending.
- A refused first phone's reason goes on the retry's `creating` line too, so
a continue that adopts the user keeps `phoneRefused` and its note.
- A created user's first line carries its notes, so a stop before the second
line doesn't lose why the phone was dropped.
- A refused `--dry-run --json` carries the real refusal's `advice` and
`steps`.
- `runs <id>` lists those users under "Imported without an email or phone",
and both commands share the warning prefixes.
- Tests for a 429 attach that outlasts the retries, the taken-by-this-user
lookup, the adopted phone refusal, and the SMS note on a refused attach.

I setup a review loop to run until it found no more issues and so it confirmed the suggested changes weren't introducing new bugs. This should be the last or one of the last reviews needed.
PR body changes
The PR body predates the last two commits. It leaves out the GET /v1/users/{id} lookup on a taken attach, the 403 that stays pending, phoneRefused on run lines, and the single line for a created user with nothing to attach. Its dry-run bullet is also out of date: the --allow-partial step drops out when every user is rejected, the earlier run's undo or continue can appear, and --json adds advice and steps.
Prompt
Update the body of PR clerk/cli#604 so it matches the code at the PR head: write the new body to a file and run `gh pr edit 604 --repo clerk/cli --body-file <file>`. Read `git log origin/main..HEAD` and `git diff origin/main...HEAD` first.
1. In "Refused identifiers are warnings now", add three things. A 403 other than `unsupported_country_code` (and `not_allowed_access`, once that fix lands) also stays pending. A taken attach (`form_identifier_exists`) looks the user up with `GET /v1/users/{user_id}` and counts as attached when the user holds it. `runs <id>` also warns about users imported without their first phone (`phoneRefused` on the line).
2. Rewrite "A refused dry run says so". It gives the real refusal's advice and next steps, including the earlier run's undo or continue. The `--allow-partial` step is left out when every user is rejected. `--json` adds `refused: true`, `advice` and `steps`.
3. Add a bullet for run lines. A created user with nothing to attach now writes one line, which carries its notes. A `creating` line can carry `phoneRefused`, so a continue that adopts the user keeps it.
4. Update the testing paragraph if any of these were re-run by hand.
5. Keep the existing structure, tone, and "Not Planned" section.

- An email the instance's allowlist or blocklist refuses (`not_allowed_access`)
is a refusal, not a key problem left pending.
- A taken phone counts as attached when the user holds it in E.164, whatever
the source wrote; emails are trimmed.
- A lone reserved phone a retry already counts as refused isn't also pending,
so a continue that adopts the user warns about it once.
- An attach left pending on a Clerk error notes why, once across continues,
and `runs <id>` lists those users.
- `runs <id>` drops its warnings once the run is undone in full.
- A refused dry run prints its next steps in agent mode too, and a real
refusal's `--json` carries `advice` and `steps`.
- A key Clerk rejects names where it came from, with Clerk's long message.
- Tests for the continue's phone wiring, the dry run's next steps, and a 403
for the country; README and changeset brought up to date.

- A refusal's summary key drops the email or phone Clerk's message names, so
`not_allowed_access` refusals group as one warning instead of one per user.
- A 401 whose body is a proxy's HTML page reads "Clerk returned HTTP 401 with
no error details" instead of the markup.
- Spread the modes into `test.each`, per the testing rule.

- One `adoptedLines` map of `creating` lines replaces the `adoptedReserved`,
`adoptedPending` and `adoptedPhoneRefused` options.
- `RegExp.escape`, no spread for an unset body, notes and the key source each
built once, and a one-line warning loop without a status check that never
skipped anything.
